As far as vidya/anime yaoi is concerned, male characters generally have better dynamics with their friends/rivals than they do their romantic interest. I don't watch 3DPD or read much "original" yaoi manga (barring 1-shots or episodic things like Priapus), so I can't provide insight there.
Japan is only recently realizing that fujos play mainstream games too and their money is just as valid, so that's kind of nice. Because they still can't be as blatant with their pandering in mainstream things as regular fanservice goes, it tends to be less obnoxious as well.

Minato Arisato is very clearly supposed to be a blank slate. Yu has a little more personality, but is still relatively muted in P4 vanilla. FeMC has a lot more personality shine through, and in the various anime (and somewhat in the spinoff games as well) both P3 and P4 protagonists get a lot more personality because in those they are legitimate characters.
It's pretty clear that the Persona Protagonists started out as self inserts, and have slowly been transitioning away from blank slates and into real characters.
