Considering Nintendo censored an M-rated horror game with minimal fanservice, I don't believe anything is safe.
I feel like they have a team of localizers that go through games and look for anything mildly sexual and remove it. They probably have a separate team of editors whose main job is to inject memes into the script as well.
At this point, no title published by NoA is going to be safe from changes. Even their first-party games will probably be modified, although if the games have a global release then at least we won't know about the changes since they'll probably make them for the JP version before release as well.

He gets abducted into the Idolasphere and the heroes need to go get him. The way I see it, NoA wants everything to be completely family friendly. Given that they're always involved in first party titles being localized, it's pretty obvious the games are going to be combed to death to ensure they're "family friendly".
However, I honestly can't for the life of me figure out why they do it. Maybe I'm missing something,. but I have yet to actually see a kid playing a Fire Emblem game. The people I see play FE are in the age range of 21-25 or so, and they're generally females. My only guess is that NoA wants to ensure anything tied to it (AKA first parties) doesn't have a single hint of sexuality in it.

That said, I have documented your comments on this situation so that they can be forwarded to the proper departments at the company for review and thoughtful consideration."

There's a key issue you're missing here, and that would be who handled the localizations. In the case of Hyrule Warriors, KT personally handled it. Fatal Frame was fully localized by NoA, NOT KT in any way. KT America has stated that their only involvement in the localization was simply giving NoA any requested assets. The new (censored) outfits in FF5 for example were made by NoA, not KT.
See, the issue isn't having a game on a Nintendo console; the issue is letting NoA/Treehouse localize the games.
