There are plenty of arguments in Samus's favor, but saying that she wins simply because she comes from a higher tech setting is fallacious at best. Sure, Tony comes from a more primitive society, but the super geniuses in the Marvel universe are so far beyond modern tech level that it's not even comparable. As someone who is well-versed in VS debating and loves both vidya and capeshit, Samus takes it.
First off, I'm going to assume Samus is at her maximum potential, and Stark is using his best suit; let's say the Endo-Sym.
Weaponry on Stark's side is mostly energy blasts, missiles, and EMPs, in addition to etc. abilities like minor energy absorption and energy shields.
Samus' arsenal involves beams, and so many variants of the one beam that Ratchet and Clank would blush at the number. The significant beama here are the Wave Beams, which bypass obstacles to directly damage foes. Samus also carries Power Bombs and Missiles, each with their own upgraded versions. The power bomb is said to be too dangerous to use unwieldy, as it would basically kill everything; it's huge blast radius seems to imply it's some kind of mini future nuke, and some people have calculated it to yield about that much power too.
Stark's armor has taken hits from Thor, survived nukes while shut off, and repair itself by calling in Jarvis to send spare parts in. Samus has survived a full-frontal assault from Mother Brain's hyper beam, the strongest attack in the Metroidverse, while in her Varia suit, which isn't even her most durable suit. She also survived phazon, which she can also control.
Now here's why samus wins. Because of an official statement regarding Planet Zebes, the gravity is more than 100x stronger than earths. Samus grew up there, and as a child was jumping off cliffs without a scratch. This natural strain should have logically forced samus to grow MUCH stronger than a normal human, and much more durable too. Now add the Zero suit, which provides a bit of protection, and the Paralyzer, which can straight up kill space pirates, let alone humans. Now add the Powwr suit, giving her nuke level weapons and increased speec, strength, and durability. Now add the hax-y weaponry, like phazon, wave beam, and Dark/Light weapons, and Stark has almost no chance beating that. Cont.

I imagine it would depend on which Iron Man you're talking about. Plus it's hard to say what Samus's actual limits are, because we only ever see her go up against presumably insanely powerful alien entities, and don't really have much of a gauge on what she'd be like up against something more human.
