As long as you're on 10.5 or lower, which you are, you can do the entire process for free.
You shouldn't lose any of your legit games or save data as long as you follow the guide correctly and backup your sd card to your computer. The process involves formatting both your system and sd card so if you don't make a backup that's your own retardation (the guide tells you when to do it like 10 times).

It might sound stupid, but I feel like a dick for thinking about installing CFW on my N3DS.
I get attached quickly to hardware I buy, carying for it. Especially after Neptunia ReBirth 2, I cant stop thinking about installing CFW as brainwash of my precious console.
Besides, I still risk bricking it. And installing would prevent me from using eShop or online play, always having to watch out, if my console would want to update itself.
I dont even know, how would I use roms and emulators in that setting. I wish it could be as easy as using Acekard on NDS.
When I first heard about eShop and such, I thought that I can buy all games legal for console, for reasonable price. I was stupid not to check enough before and now my N3DS just stay unused, since I finished the only game I had for it, Etrian Odyssey IV. Nothing else, since everything cost few times more than what I would pay for PC games. And EU eShop is full of shit, no real discounts and boxed versions cost less than digital.
At the same time, I keep it at 10.3, for no real reason.

This is outright false and I have no idea where you heard this. One of the main features of a CFW is being able to still actively play online. Nintendo cannot tell the difference, and there isn't much they can do to stop you from playing online either. You can buy things from the eShop just as easily, should you feel inclined to.

The eshop can't erase or modify CFW. What it does is deletes any pirated DLC that you didn't protect. You can work around it by either generating tickets for the DLC so you can download DLC and stuff from the eshop store which would prevent its automatic deletion or you can use a third-party app like FunKeyCia or Ciangel to download whatever you want straight from the eshop without actually accessing the eshop itself.
Games are just a matter of downloading a .cia of whatever game you want, installing it to the 3DS with devmenu, and deleting the .cia to get your space back. The appears as a wrapped package once properly installed. You install DLC the same way.

It didn't help that the guide said something about going into setting switch between nands which is bullshit, because if you leave setting on emunand you will be kicked into sysnand no matter what. As long as your sysNAND stays on 9.2, your emuNAND can be on the latest version without any problems. sysNAND is your original system, while emuNAND (it's called redNAND now) is an "emulated" version of the system on your SD card.
Hell, if you follow the github guide fully you can even combine your emuNAND with your sysNAND with arm9loaderhax and never have to worry.

Do you mean transferring the data from one card to another?
The best and easiest way is to use dd on any linux. Output the sdX of your card into imagename.iso then dd it into a new card.
If you are on windows only... well, let's say I tried that and it failed miserably on many stages despite following the guides.
So yeah, get yourself a virtual machine and use any linux to dd the entire card out then dd the image into new card.

You can technically stop after Part 3 of the guide, you'll just have sysNAND at 9.2 autobooting into emuNAND every time you turn your system on. arm9loaderhax is getting a lot of new features though, and it has 100% boot rate as well as much quicker, and it has a way to unbrick your 3DS without the need for a hardmod since it runs as soon as your system starts. it also frees a GB of space from your sd since you can remove emuNAND (if you're combining it to sysNAND)

It can, just keep the backup of your NAND.bin on your PC (the guide will make you do this like 10 fucking times) and if for whatever reason you want to get rid of CFW you just dump your pre-CFW NAND.

Well I can't remember the specifics, but it is possible to use a DS Lite to hot-swap a cartridge after booting a homebrew application, and then inject savedata to even 3DS cartridges.
This will require doing stuff like taking the board out of the case or filing off that nub to make the 3DS game fit in a DS Lite.

Your console still functions like an official 3DS on CFW. All eshop will do is clear any unprotected pirated DLC which you can fix yourself. You can also update to the latest version either way, so it's not like there's some hidden 10.8 update or whatever waiting just for CFW users. If it works for you and you're happy with it, you don't. rxtools was abandoned though so if something ever happens in the future you'll need to switch.
the only big positives of getting arm9loaderhax is faster and more reliable boot rate, and the ability to unbrick your 3DS without a hardmod. since you have rxtools already installed you can skip to part 4 of the guide.

downloading the .cia using funkeycia automatically downloads the ticket too, so if you ever delete the game you can reinstall it in the eshop.
personally, i like downloading the .cia to my pc because it seems a bit faster but it really doesn't matter.
