That's part of why it's a lame and lazy change. The mask gives your eyes a bright yellow sheen, so it makes Meta Knight's white eyes appear bright yellow. See

You can combine these two ideas
He needs to speak (or just have a deeper voice >>335709845 ) to have command of his troops, which means he can't take off the mask (also because he probably couldn't get respect without it, which is why his species is kept secret). Which means he can't fly without wings or use copy
Maybe he even permanently holds onto a sword copy ability, or maybe the wings are some sort of copy ability, and he just never changes it
