This a scenario where the "right" answer isn't clear. One side sees a sacrifice that could save the world, the other side seeing a sacrifice of a close friend that denies their freedom or ability to live life.
There's no right answer, and no wrong answer. Both points of view are valid thoughts by both sides. Joel won only because he's a crazy maniac who can kill people, that doesn't mean he's more or less right.
That said, it's still a dumb ending that I wish had more weight or more time invested in it. The game drops this major bomb 20 minutes before the end, making it seem like a last-minute plot twist to make a lasting impression. The game doesn't let you choose if it's right or wrong, there's no consequence or epilogue that shows what happens afterward, it just ends.
He isn't a hero, he isn't a villain, he's a parental figure that wants to protect a daughter surrogate. There is nothing deeper than that.

A fungal infection that's as weak as the one shown in the game, where you literally have to be caught in a massive cloud of spores to get substantial enough exposure to be infected, will only go as far as you saw it.

Tommy's civilization seemed to be doing well enough and the military was still standing, just oppressing the people with some abuse of martial law that in all honesty was pretty justified what with the infected trying to get in and terrorist bombing them for literally no reason.

I'm not saying the game is shit. It's just her decision to inform him was clearly not a good one. I'm aware that she did it out of guilt and a desire to get confirmation from him that she was doing the right thing (her own followers are obviously just going to agree with her). It's just she really should've seen it coming.

The fireflies themselves however are fighting for a really stupid cause. The military may have been abusing their power, but the random sweeps they did on people (performed by suspending civil rights), did find infected people. The scanners clearly worked right because they read Ellie and didn't register Joel or Tess.
That meant that their tactics were only there to prevent a real problem that threatened the entire safe zone. People were sneaking in knowing they were infected and doing it anyway. The fireflies trying to stop that shit was retarded and it should've been obvious from the start they'd lose.

Why do people still support the fireflies? They're basically villains in the setting. Think about it. They employ criminals who go outside and risk bringing the infection into safe zones, rile up the population and cause riots (Which fucks over the quarantine zones as shown by Pittsburgh), and it's not like the military is that bad. Sure, they get first pick at food, but they need to keep their strength up. The checkpoints and curfews are needed only because of criminals like Joel and the godamn Fireflies. The only reason why people assume that military=bad and rebels=good is because it's the norm in most media. Overall, Joel was right to take ellie, fireflies suck, military is just doing what it can.

The path to salvation for humanity is communities like the one Joel's brother is setting up. They need people like Joel and Ellie there, and they don't need faggots like The Fireflies. The hunters will either become reformed once they realize it's better to help build/defend a gated community rather than murdering people for their shoes, or else they'll get slaughtered by mushroom men. Joel's biggest mistake was not just stopping the "quest" once they got to his brother.

I can't believe people still think Joel screwed over humanity once you find this out. Ellie was basically his surrogate daughter towards the end of the game and it was kinda like his redemption being able to save her. Basically anyone with a healthy brain would've said "fuck this," grabbed Ellie, and split.

Speaking of the fireflies' losing fight against the military, it's worth noting that by the end of the game, they were on the brink of collapse and therefore even _more_ prone to making irrational decisions, hence why they were so quick to throw an unconscious girl onto the chopping block.
Furthermore, even on the very slim chance that the Fireflies managed to harvest a cure, there's still would be nothing good to come from it. For one thing, there's no infrastructure for them to distribute or even reproduce a cure, so it's not like they can actually save humanity with it. Let's also not forget that the Fireflies are by no means altruistic. If anything, they'd probably use the cure as propaganda to reinvigorate their war against the military, just causing even more suffering in the world.
Though Joel's decision making was almost entirely made based on his emotional investment in Ellie (and there's nothing wrong with that), all signs indicate that he did make the right decision.
