Doing Stronglifts for 12 weeks while coming back from an injury- I still want to work on my Clean and Press, can I replace 'shoulder press' with just Clean and Press?

ALSO- Should I just do random bodyweight exercises whenever I'm bored?

bonus Q: worst pain you've ever had while lifting. my wrists during the first 2 months of lifting were living nightmares.

If something hurts while you're lifting don't keep lifting with it. You're not giving it a chance to repair itself, it's only going to get worse and worse. Give it a bit of time to fully heal or you're only gonna do more harm than good.
