Metroid 2 was a extermination mission, which again, Samus was called in after several teams vanished without a trace.
Metroid 3 was not a commission, since she went out of obligation/revenge to track down Ridley and the reconstructed Mother Brain.
Metroid 4 started out as an escort service for biological researchers on the now de-Metroidified SR388.
So in most of the mainline Metroid games that are not Other Shit, you can sort of think of Samus as a "Bounty Hunter", in that she takes on paid work for the government that usually involves killing things.

i came here to post this. metroidvania type games are not about the plot or the fucking story. They are about doing cool shit in unique worlds. Fighting crazy alien monsters and solving puzzles with the gear you have at hand. Nobody cared about who samus was until she took off the mask. Metroid is a really good example of how sjws have subtly changed the way we see, play and develop videogames.
When metroid first came out, some blond bitch in a bikini was not unique or progressive. The 1980s were full of japanese scifi filled with barely dressed big breasted women. It was strictly fanservice. But during the 2000s, someone at nintendo realized that they could be making STRONG INDEPENENT WOMENS videogames, and to drive the point home, they focused on the character itself rather than the gameplay that made the series popular. And they never fucking stopped. They made samus prettier, gave her some gay backstory, and started adding pointless little cut scenes. All these things broke the flow of the game, and samus stopped being a blank-slate self-insert for people to have adventures with, and instead became a politically correct female character we simply were watching do stuff.
Look at other metroidvania type games. Look at bunny must die. It's some girl in a bunny outfit. Her motivation is: get to the final boss. And it works. Look at cave story, some robot trying to escape, dont need hours of meladrama because it works. People want to play games, not watch movies or read books and be talked down to.
A Metroid game without Samus could easily work. Nobody would really hate on Federation Force if it wouldn't look like mobile game trash. Imagine it on the WiiU or something where they don't have to chibify everything. It would be great.

The original Metroid turns what were conventions at the time on their heads. At the time, the convention was to go right in a sidescrolling platformer, but it blocks you from progressing if you go too far, and the answer to progression turns out to be an item that was just to the left of where you started. Right off the bat the game is subtly telling you that you'll need to explore and that there's no one specific way through the game.
As you continue exploring, you run into two more road blocks that can only be overcome by getting missiles and the morph bomb. Once you acquire those items however, the entire world of the game aside from Tourian is completely open to you. You can go pretty much anywhere in the game with just the morph ball, morph bombs, and at least 5 missiles. No other Metroid game is as open-ended or gives you that degree of freedom. Super Metroid, great as it is, guides you along a path while you play, locking content away from you with gates, various types of blocks, and green and yellow doors. It's more restrictive and a new player is unable to get lost. An experienced player can bypass the intended sequence, but an experienced player also can't get lost since they know enough about the game to exploit it and know where to go.
Getting lost in the original Metroid is the point of the game. You're supposed to feel like a rat in a maze and the rooms that start out looking similar but change as you go through them are meant to confuse you. You're on a hostile planet, you aren't welcome.

Finally, the Mother Brain fight is perhaps the most brilliant thing about the original game. Tourian itself is brilliant, since it's a very linear area compared to the rest of the game, but Mother Brain is where the bulk of the brilliance lies. In most games of the area, you fight a big, dangerous boss at the end of the game. In Metroid's case, Mother Brain isn't dangerous at all. She doesn't pose a threat, but the room she's in does. The room is the most dangerous room in the game. Further subverting expectations and conventions is the escape sequence after you beat the final boss. Usually you get the end credits after beating a final boss, but no, you have to escape. It's a very intense moment from an intense game.
It's an absolutely brilliantly designed game.

I love that I can right away get the Varia Suit after getting bombs and missiles, and head straight to Norfair and Ridley to fight... Ridley, instead of putzing around with Kraid (Kraid's area, particularly the regenerating blocks, are so annoying that I usually save that for last).
Zero Mission is fun, but I also dislike some of the artificial roadblocks that get in the way of getting lost... like the Imago larvae, the Chozo statues, Secret Items, etc. It's a great game for technical challenges, but it's a little overstuffed (not to mention the lame stealth section).
Tourian is great though in how frustrating it is.

I'm pretty late, but there is a hack that colors up the game a bit. It also overhauls the physics engine and adds to the map to make for a really fresh play experience. Look up Project Base.
If you end up liking that, try Hyper Metroid. It uses Project Base's gameplay changes, but uses an entire new map instead of a slightly modified one.
