Emerald is great, so is Gen V, though play BW1 before BW2 since it's a direct sequel. FRLG are essentially just RBY in a new engine until you beat the E4 and access the new Sevii Islands, so if you ever feel like replaying RBY I suggest trying FRLG.

Most of the things you brought up are fine or beneficial, but the things cut are much worse than the things added. Emerald with a patch that adds the Phys/Spec split and crossgens gives essentially the same thing as ORAS but better, except the Dexnav and Secret Base improvements.

Mesprit is the only roaming legendary that was done right because after you encounter it so many times, it runs back to the start and you can then actually attempt to catch it.

My argument is that it's not a hardware limitation.
You could have definitely implemented something different in Gen 2.
Add in-game values of "lastEnteiRoute," "lastRaikouRoute," and "lastSuicuneRoute"
Admittedly you'd have to add values for every route where they could jump to from a certain route, since some routes are handled via map connections and some via gates, as well as some routes having towns between them and the next route, so that would require implementing something a bit time-consuming. Let's say Entei was last seen on Route 29. Based on RNG, when you move to another route, it could move left to Route 30, north to Route 46, or east to Route 27 (I think; I can't remember if roaming Legendaries in Gen 2 can go to Kanto or not). If you Fly/Dig/Teleport, change each of the three locations to something random. Now we have it set up exactly like Gen 3 using three RAM values and 2-3 map details for every route in Johto and possibly Kanto, this wouldn't put a dent in the size of the game.
After that, if you want to have them settle somewhere like Mesprit according to that anon or like the XY Legendaries, set three more RAM values for how many times you've encountered the three Legendaries. When that number hits a certain amount, have it settle in a certain location.
Now that I've explained how to have Gen 3, Gen 4, or XY roaming ported to Gen 2, what system do you have in mind that you don't think would work in Gen 2? I'm going to go out to eat real quick, so I apologize if I don't respond for a while. Hopefully the thread will be alive by the time I get back and type out a response.

There are enough filler sprites in each overworld sprite set that you could easily replace them with the sprites of the three Legendary beasts.

Not really, unless you consider never completing the game a choice since you can't go to the Battle Resort without doing this, in which case you would really enjoy Spec Ops. The game treats Rayquaza not listening to her as "oh no, what a twist! Now how will you save the world?" rather than Maxie/Archie not controlling Groudon/Kyogre being treated as "oh no, things are even worse than before!" Zinnia smashing the Link Cable is treated as her being in the right, because she's treated as a hero in the ending of the Delta Episode, all positively. I don't remember her saying "I was wrong for not compromising," which means that she was right, since, as just stated, she's treated by the game as being heroic at the end. I still expect her to show up next game to be similarly "heroic," she was probably intended as the next Looker.
If she was portrayed more negatively then she could've been a good villain, since your description of her out of context sounds like one. It was a lazy remake though. They should have given it another year, and had all the content and features we would expect from a good remake. HGSS were perfect examples, where the game was almost entirely left the same, but improved nearly everything, while only having some minor nitpicks of removed things (why the fuck did they have to put Sneasl back into mt silver, when he was in Ice Cave for Crystal?).

Tate and Liza are tough because Claydol has really good Special Defense and decent Speed. So even if you picked Swampert and gave it Surf (which isn't that useful considering Swampert isn't a good special attacker) you won't be able to one shot (or maybe even 2 shot) Claydol unless you're over leveled.

Using 4 surfs to kill Claydol while it and Xatu destroy your team. Tate and Liza also have at least two healing items. Xatu also has Confuse Ray so you might not even be able to attack at all.

But it's true. Look at GSC for example. There's an in-game trade for an Onix before Falkner's Gym. It also works for Bugsy's Gym and there's an entire cave of Rock-types if you chose not to do the trade. There's also an in-game trade for a Machop, a Fighting-type, in Goldenrod.
In RBY, assuming you picked Charmander and can't coast on your starter, you can get a Nidoran which quickly learns Double Kick, and in Yellow you can also get a Mankey. There are Oddish north of Cerulean. There's Diglett fucking Cave near Vermillion.
And generally by the fourth Gym you have a rounded enough team to make it through the rest of the game without getting walled by anything.

Not to mention it learns Headbutt for casual flinches and Mud Slap for even more walling. And Iron Defense to become a fortress. Weak against Brawly but shits on the rest of the game outside Wallace/Juan. Still not as bad as Bronzong in DPP, like holy fuck Bronzong was fucking retard good in that game.
While Sableye is indeed weak, gen 3 Brawly is most likely the only gym in the series you can not cheese but completely shit on with the "good-for-gym" Pokemon.
