There's lots of quality of life changes to the 3DS version like being able to switch between characters on a map and the owl statue teleports for stages that have you running around.

I've put in easily around 100 hours into the game on an O3DS, I'm working on the Master Quest map right now.

Fortunately Manhandla doesn't seem to do that much until you knock him under half health. The worst is actually the King Dodongo because even if you get in the right range it can sometimes be absolute dildos getting him to open his mouth. I've lost A rank missions because of that. The problem was I had them set to locations before, Zant was sitting at the home base because it was getting overwhelmed by Impa duplicates and gorons and shit and Girahim was doing fuck-knows-what. Half the time assigning each to a given Lana meant they fucked up and ran too far or never managed to catch up before the Lana clone escaped. Leaving them alone did nothing.
I figured out that the trick was to just walk them over to each of the Lanas manually and then repeat on a different character until all three were engaged.

How does the game count this? I ask because when I played the Wii U game with my friends, we typically just loopholed by having the second player play someone simple and strong and got an A rank that way.

basically when you unlock and are in front of a chest for a specific character as the wrong person, you'll simply be unable to open it and the correct character's face will appear as a bubble instead of Y to open it. Just switch to the right person and open it.

Well normally you can't switch between characters UNLESS you're able to select more than one, which happens pretty often actually.
So you just need to make sure the character who gets the reward is selected. Doesn't have to be the first pick either. But you must be playing as that character when the mission ends. You can't switch characters during that little pause when you've cleared the mission and the enemies despawn, either.

In adventure mode you can't switch characters that are already on the map. Instead, you just choose your character(s) right from the start. If the mission allows you to pick two or three characters, then you might as well pick the required character first and pick whoever fits your taste for the remaining slots if there is any.
Kill x00 enemies and shopping bombchus missions lets you pick two characters, boss missions lets you pick three, for others you're stuck with one character. For example.
