3D just do something new, nothing too reliant on the prime games. They've had their time in the limelight and there needs to be something new done.
Storywise I think it would be nice to maybe get away from the titular metroids for a while since they are nearly tapped out entirely in the canon. Maybe do something weird like metroid 1.5 was supposed to do.
It would also be nice to see some of the extremes of the setting explored, like how super was really deeply rooted in bio-horror like alien, maybe more of an exploration of that, or the opposite and exploration of a sort of more mechanical environment like a space pirate planet or something.
Really hard to say, in the end all I want is some good new games that aren't raped to hell with mismanagement.

I'd advise to play Prime and Prime 2 with Gamecube Controllers too, but the Trilogy is more accesible nowadays.

Eh, I'd say it's just the lack of staples that causes them to not fit. Super metroid redefined what it meant to be a metroid game, everything in the series is still judged to that standard and the originals just aren't up to it.
The lack of maps wouldn't be bad if the old nes graphics were less samey. The majority of rooms feel so similar it's easy to get turned around in any of the parts that are nearly identical (like the vertical shafts for instance).

Metroid has sci-fi horror elements. The designs of enemies even have body horror elements. Whether or not this scares you, it's still horror. The way that Conan shorts weren't meant to scare the reader, but they still had heavy horror elements at times.

Fusion literally says that the GF uploaded the minds of leaders and generals and such into computers. Not made separate AIs based on their personalities, uploaded their minds. The game itself says this.
Also, Fusion is where Adam originally came from, so one would think they would mention that, like how Sonic's trophy mentions his first game on the Sega Genesis, Silver's trophy mentions Sonic 2006, Snake's trophy mentions his non-Nintendo games, etc etc.
Fusion's story was great and having a military AI go AWOL with Samus is a killer idea. Plus, Adam in general is a really fun inversion of the "computer woman who gives space man his mission info" trope.
I'd love to see a sequel to Fusion with Adam as the AI on the ship's computer.

I think Nintendo has no idea what to do with Metroid/doesn't give enough of a shit about it to bother. They threw it to Next Level since they can feel fan pressure but they're just doing that to pacify them. They, Nintendo EAD, don't respect western developers and thus don't give a shit about Prime even though it was wildly successful, especially in terms of the Metroid franchise. Sakamoto did his jap game, Other M, and it failed spectacularly, and Nintendo (like most japanese developers) think that if Japan doesn't like it, nobody likes it. Anyone with the talent or drive at Nintendo Japan to make an actually good Metroid game has long since moved on to other projects or companies so Metroid just kind of exists in an ether. People hail Tanabe as a savior, but he's just as much of a stubborn dipshit as the rest of them and actively fought for stupid fucking ideas in the Prime series as evidenced by the developer interviews.
