What are some games that require you to take notes or do things outside of the game itself?
Like play with sound files or the game files, or look for informations, scan codes, that kind of stuff.

Morrowind, when I was fixing the walking speed so that 100 SPD doesn't make regular walk animation look like it's going on fast forward.
La-Mulana is the obvious one that comes to mind. I had a great deal of fun completing the game without resorting to any guides and just using my own notes/maps.
The Secret World has puzzles that require accessing in-universe websites with an actual web browser and other examples of research. The Egypt region has a puzzle where you have to translate between Arabic and Hebrew and English, again manually. Other translation/decoding/cipher puzzles also exist and have to be manually solved.
Oh and I hope you know Morse code because you will have to solve some of that manually; the game doesn't give you some fancy auto-translator gimmick device or anything.

I didn't buy a journal for Skyrim, but I printed out a map of skyrim and did not use the ingame map at all. So if I was off the main roads I'd navigate by finding landmarks like rivers and high mountains. It was actually fun and made the game much better.

Black Watchmen. I only played the demo but you had to decrypt stuff and search for information on actual non ingame websites which was really cool. I heard that on higher levels there are some tasks that you have to perform in real life, but I'm not sure how it works.

The second game especially. It has a bunch of passwords that you need to either use the in game Note tool or just on paper or something. I still have all the passwords in a note on my phone from when I played the game for the first time 2 years ago.
One cool thing about the in-game note tool is that whatever you wrote can get degraded and harder to read the more you jump around paths.

Myst V was made when Cyan was on the bring of collapse due to Uru bombing, in order to tie up Uru's story (and by extension that of the series as a whole).
