We're talking about holding your phone/computer screen like 5 inches away from your eye balls and never having the option to look away other than closing your eyes.

You realize that modern computer screens don't have that problem anymore right? The reason why they said not to look too closely at monitors was because old monitors were CRTs, which basically work like particle accelerators pushing electrons towards the screen.

Nowadays you can sit as close to a screen as you want without any ill effects.

Damaging your eyes from using a computer is caused by the repetitive motions involved, just like carpal tunnel. You're always looking the same distance away, converging your eyelines on something that is an extremely static apparent distance away from your face, and scanning the same ~20 inch area with your eyes. The distance to the monitor isn't a significant factor in that. It's purely the repetitiveness in eye movements that result from the regular use of it.

3d reduces this. It gives your eyes a fuckton more angles at which to converge than a regular monitor. A 3d display is less injurious than a regular monitor. However, there is a disconnect between where your eyes are converging and where your eyes are focusing on which doesn't exist in real life, and that has been known to fuck with peoples' perception and cause fatigue, but NOT known to cause serious lasting effects.

tl;dr
3d can cause more fatigue than a regular monitor, but is also less likely to injure your eyes
