Peace Walker couldn't be disabled with EMPs so it's fairly safe to assume REX and RAY both had some sort of anti-EMP protection as well.

Peace Walker is a strange case, I was not into it at all and kinda forced myself through the game, then by the end of chapter 3, something clicked and right now I'm sortof addicted to this game.
