Because often the game wasn't intended to have a sequel in the first place but since the game got really popular they decided to make a second game and so the author tries to conclude any loose end of the first game with a sequel.
Surprisingly enough the sequel sells too and the publishers want a third game, the writer who already made a crappy job in the second game because had no idea what to write will now write the prequel because he has zero fucking idea on how to continue the story.
