I would think the Chris Houlihan room would be up there, especially since it's not so much a secret to be discovered but an error condition that puts you in that room when there's a bug.
How did I know about that spot as a kid?
I didn't get it from a guide and I don't remember anyone telling me.

It's something i'd never think to do. The first ghost house, you run to the right until the first gap. Then you run all the way left and fly up and to the left up through the hole in the ceiling. Run all the way to the right, and that's the secret exit.
Mom bought the guide book so that's how we knew.

In Super Paper Mario, there's a part where you drop into a stage as Giant 8-bit Mario, who can only move forward. It's either the first or second time I can't remember. Anyway, after you're done trashing through the entire level, if you for whatever reason decide to run back to the beginning through the mayhem left behind, and keep going left beyond the point where you dropped from, you will find a lone sign at the end of the level written in dutch.
What this says, nobody knows. If somebody turns on their game and takes a picture of it though, I have a dutch friend on Facebook I can show it to.
How likely is it that there are yet undiscovered secrets in very popular games, even to this day? I think it's plausible, because of that new sidequest or something that was only just discovered in an old Final Fantasy game a few years ago.
I'd always hoped that Rockstar DID put Bigfoot into a select few discs on ps2 somehow. That he would exist in the data files on those discs, but completely removed for the real run of discs.
