One could argue that there's a mother-son theme in MGS3, but of course you don't play as her.
A certain other game also has this as a theme, but it might be a spoiler to reveal the title:Among the Sleep
I guess Beyond Good and Evil might count? Jade is the foster-mom for the orphans, and she is looking to save them. But it doesn't really have a strong thematic impact.
