Wii version has exponentially better controls for the paint brush. You can easily and quickly draw the patterns with the Wiimote rather than painstakingly draw it with the control stick. You can pretty much rapid fire brush techniques as a result.
The dodge skill is completely fucked in the Wii version though, since it never registers in which direction you want to dodge. But you can get by without it through running, jumping and blocking though.

It SHOULD have, but they just don't work. It's damn hard to do some of the symbols correctly with free-hand drawing. The game's shape detection method is too strict or something. I much prefer the gamepad for this reason.
I also dislike the visual cuts and altered ending in the Wii port.
The HD port on PS3 is the best version

Personally I see it as though the ending of Okami set itself up for a sequel. Like, you'd go around getting rid of the demons from the Celestial Plain. Even Kamiya himself wants to do Okami 2, after all.
Capcom just screwed the pooch big time by
A: Making it on a weaker system that wouldn't allow nearly the same graphical fidelity of even the PS2
B: Making the game based on a new character reusing locales from the original
And C: Making it themselves instead of having P* do it.
