You mean games in general or we still talking JRPGs here? At any rate none of the good ones are "generic shonen" obviously or nobody on /v/ would consider them to be any good. Even then it's such a big list that I don't even know where to start, you'll have to narrow it down for us a bit with what you want. Any specific generation or looks you're into? Setting? Have you already played stuff like SMT, Parasite Eve, Valkyrie Profile, Odin Sphere and such? Even within "JRPGs that aren't generic shonen" there's likely to be games you will and will not like given the variety of settings, gameplay and so on.

It can be hard to tell, but basically an entire universe was built from the ground up before the comic was even considered.
Obviously not all 777,777 gods and worlds were fleshed out to their fullest, but a general idea was reached about the major points of interest, I.E. our Earth, the Wheel, the Flame, and all the Hells, etc.
Then the different important characters to the plot were crafted.
Not including major characters to the universe, who were figured earlier.

I don't know if it counts as a must play but atelier rorona is really good. It might be a bit slow and the presentation is underwhelming since it doesn't have the feeling of a grand adventure.Also grandia, Jade cocoon and Terranigma if you want to try out something older.
