Skies of Arcadia, kinda. The final boss is a powerful guy who fuses with a giant weapon but you fight that form in your ship. What you fight with your party members afterwards is a regular-sized version of that powerful guy fused with what's left of the weapon.

You should know what game i'm talking about.
Are there any games where there are more than one villain that are all build up to be the Final Boss and your party fights their party instead of a 3x1 or 4x1 fight?
I was thinking here and I don't ever remember playing an RPG where there was a group of villains that your group of heroes fight in the end. It's usually group vs. one badass villain character.

The biggest problem with Pokemon is that there are no game overs. So even if you did somehow manage to lose against him, you'd just get warped a few rooms back and with full health. Then you'd have an even bigger advantage against him.

In Cecil's defense he realizes that the Dragon was actually the guardian of the village, and that he's orphaned a child, and that the King is evil, and Cecil has done something Evil.
It starts you on the road to being a Paladin. A lot of the game is about "progressively becoming less of a shit". Even the boss fight with your dark side requires unusual tactics.

The last stage really doesn't count, that's not a boss, it's a cinematic. Basically just using the battle system to create a QTE before there were actually QTEs.
