The only turn-based JRPG I've played that I thought had good gameplay is SMT: Nocturne.
You get a fair bit of freedom when it comes to choosing your character's stats and skills and which ones you pick are pretty important, and you can customise your other party members pretty extensively through fusion as well, trying to get just the right combination of skills and resistances.
One of the things that sets it apart from other JRPGs is that you can't really overcome an obstacle merely by grinding because the stat gains aren't good enough (you only get one point per level); you have to tailor your party's skills and resistances to meet the specific challenges posed by the next boss or dungeon, especially because of the way in which you can gain and lose turns.
Absolutely destroying a boss because you built your party in just the right way to beat them is really fucking satisfying.
The game is also well-balanced enough that it's quite possible to take on too many random encounters in a dungeon and not have enough resources left to make it out alive, so you have to be careful even when fighting normal enemies.
This is all based on my experience with Hard mode. I really wish more JRPGs were like this.

It's a Touhou doujin JRPG with pretty much zero story that's carried entirely by the gameplay. It honestly convinced me that JRPGs can have very compelling gameplay except all the mainstream ones are made by hacks appealing to idiots. Fallout 1 is fun in the early and midgame, but it degenerates into really, really slow and tedious combat in the late game because there are too many fucking enemies and it takes forever for enemies to resolve their turns even on max speed.
Fallout 2 does the same thing but it also has an incredibly shitty early game to top it off.

That aside, there have been a few I've enjoyed.
SaGa Frontier was a good example of a different take on jrpgs. Gaining stats dependent on the weapon you use and how you fight. You could even become super strong in the beginning area by simply fighting with your fists the whole time. Although, this didn't apply to mechs as their stat values changed with their current equipment. The better the equipment, the better their stats.
