2. She has a feminine voice when Bongo Bongo hurts her.
3. She plays a harp (the feminine instrument in Grecian culture, in contrast to the Aulos, a male instrument; Zelda is heavily Grecian in inspiration)
4. Zelda has flat breasts even unmasked
5. Part of Link's selfless sacrifice at the end was he'd developed feelings for Zelda and she for him after realizing they were never distant from each other at all. This is subverted if she's not even a woman like a macho-Sheik posits.
6. Ganondorf knew all along who she was was waiting for her to lead Link to the Triforce bearers. He didn't imagine that it would actually be them, or he would have caught her sooner. He couldn't have known who she was if she was a guy, or he would have made some snarky comment characteristic of Ganondorf.
7. Tetra shares the same color-coded choice of wardrobe and she's a female.
