The Dark is a supernatural force born with the first flame, the dark soul came from the flame and the dark soul is responsible for the abyss that devours everything it touches. In fact in the cinematic has the kiln of the first flame so impossible dark in contrast to the fire that you could very well tell that the abyss was in there with first flame at the very beginning.
The abyss happens whenever a large amount of humanity manifests, which happens when humans get together and reject their souls in favor of humanity, which includes devouring it from other humans (as Kaathe wants).
We know the dragon era isn't the age of dark because dragons don't have humanity and the world isn't a pitch black abyss full of shadowy elf men.

One of the designers back in the 90's responded to an interview or some sort of QnA where a good portion of the Super Metroid Dev steam all answered a set of questions.
