Wind Waker no doubt, but OoT gets an honorable mention since it was the first 3D one, and it still holds up in many aspects considering the year it came out.

When Link dons one of the several masks in MM he's not transforming into an all new Zora but is actually inhabiting the body of the deceased character, except no one knows where the Deku Scrub came from, but Link actually becomes another person, like he becomes Mikau when he wears the Zora mask so in essence he is no longer in his own body, it's sort of like a partial body swap except no one is inhabiting his body because the person who's body he is occupying died.

I wish they had never had Link kiss Zelda in Twilight Princess. I've always visioned Link as not really being a sexual being but a being who's sole purpose is to fight for good, so he's saving the princess not for romance or sexual reasons but because it is the right and good thing to do. I really wish they had left that out.

If you have the pigmask, which you obtain by beating the Butler in the race, then you will get his scene in the credit. Where he is mourning over the disfigured Deku-faced tree sap you encounter in the start of the game.
The implication is that his Son died after some unfortunate circumstances. Much like all the other transformation masks.
