the mess of MvC3 was more on Marvel's end
Marvel had a set plan on what they wanted to do with their characters long before Disney, they already had a whole cinematic universe planned, and characters they wanted to use and become a big deal (see Rocket Raccoon)
and they especially didn't want so many X-Men or Spider-Man characters to in the game either since they don't have the movie rights, so that would explain the drastic cut from them.
They even made Capcom choose between Sentinel and Juggernaut
Marvel maybe owned by Disney but Marvel still has complete control on how they handle their IPs, the Disney Infinity guys aren't even allowed to announce Marvel characters without Marvel's say so, Marvel is pretty much given money by Disney to do stuff, Disney knows they know what they're doing
