Shadow Tower: Abyss
Souls series.
SOTC.

Stalker.
Deus ex/HR.

Also, the horror genre is probably the one with the most atmospheric games, for obvious reasons.

VtmB
Sengoku Rance
Yakuza
most of these games have gameplay that's lacking at best, but prove that by building a well designed hub and/or cast of characters can make up for what's lacking in challenge. atmosphere is by far the most challenging thing to develop and this is where the designer shines. it is done through map design first and foremost (aforementioned hub), attention to detail (similar or same as TECHNOLOGY), minigames no matter how trite they are and hopefully avoidance of mandatory skinner box elements like item drops or crafting.
Rhythm is of paramount importance, and this goes for audio visual cues (opening doors in Dino Crisis for example), coin sounds, reload animations and the like, putting player in the midst of things. What is of importance also - and tied directly to game design - is knowing when to take control from the player. Shaving cutscene in Deadly Premonition fleshes out the game far more than a scripted shooting setpiece in Call of Duty. That being said, setpieces can greatly enhance the atmosphere IF their choreography isn't immediately apparent, FEAR does this with great success, fooling you into thinking its AI is above average through audio cues (soldiers shout things they are not capable of doing).
Thus atmosphere is created independantly from gameplay and it is indeed subservient to this prime principle of game design.

A lot of items and things are locked to quests, the game obviously feels rushed, and the game suffers from being an early source engine game with you having to load a new map every where you go. Deus Ex felt deeper to me.

It does add all of the maps from each STALKER game, as well as a brand new one, the Truck Cemetary. There are loading zones between each of them. If you want AO 3.1, you'll need to download the CoC merge made for it. It's posted in the STALKER general thread.

Metro series is a Call of Duty MW tier of cinematic action experience. Linear, but well paced and with a high presentation value.
Stalker is closer to Fallout 3 experience, minus the perks/levels or any numbers, besides your equipment and personal aiming skills, to determine the difficulty of the gameplay.

Great art, great system of choice and consequence that Persona games also did very well, lots of character, fantastic writing, and there's a very interesting narration going on - you as a player are aware of the big picture at every point during the playthrough while the protagonists aren't. That gives whole additional layer of playfulness and actually makes the whole thing a serious endeavor. Best dynastic / conquering simulator I have ever played. Compare it to sterile genealogy spreadsheet Paradox shits out yearly. I have much more respect for developers that craft a story rather than relying on social media memetics to do it for them, or users to flesh out their randomly generated offspring. Dwarf Fortress is an exception because it manages to use crafting to transform the procedural world into a coherent experience with some advanced AI features.

I think its actually intended though.
You're not going to find a new 4500$ guitar in the zone.

I think that anon meant it simpley as "atmosphere is an innate part of horror games"
Not that horror games have it easy or have good atmospheres, because you are absolutely right its one of the hardest for atmosphere and honestly the hardest genre in gaming besides Comedy.
By comedy, I mean a full on comedy game, name a game that made you laugh as hard as some movies/comedians, not chuckles or some heavy breathes or sniffs at some cheeky writing, but something thats full comedy.

Remember when "gray and brown" was something games would get crucified for?
