All the problems were solved in the original story, the issues were properly resolved. BUT it turned out to be a profitable franchise, so they have to make up something new to make the story continue.
It not instantly bad, but it's usually leads to weak stories.
Other examples are FF:X-2. FFXIII-2 and 3, I'd argue Dark Souls 2 to some extent.
Smart video game writers purposely leave some minor loose ends so if a sequel gets greenlit, they can make a decent story sequel.
The new Deus Ex, for example, takes place after the events of the first game leads to all augmented people in the world to go berserk for several hours, maim and possibly killing thousands after that. Now the game picks up on a world where people are segregating augmented people and governments dealing with those issues.
