Dunno about FE powerlevels, but I'd say she is. At least, she is judging by Smash iterations. Samus gets hypermode, Pit gets the magic weapons, etc. But in Smash, using their Smash loadout, I'd say Bayonetta wins it.

Nah, in terms of abilities, maybe. Shulk has a god slaying sword and can see the future without the use of the real monado by the end of the game so he's not limited by whether he has the monado ro not, o he'd be a really tough match for Bayo.
Roy also has the Binding Sword, or sword of seals, forgot the name, that shit can banish ancient dragons out of existence or some shit. I don't remember the details, but I remember the sword being a huge fucking deal on how powerful it was, so that could seal her away.

You can't accurately judge how strong characters are in smash brothers, because each character belongs to a different universe that allows their inhabitants to utilize different energies and abilities that can't be compared.
The only way to fairly compare these fictional characters would be for them to grow up under the different circumstances in their combatant's universe.
I.E. Link growing up in the Final Fantasy universe where he would undoubtedly be stronger, since humans in the Final Fantasy universe have greater potential than they do in the Legend of Zelda universe.
Or, Shulk growing up in the Fire Emblem universe, where he probably wouldn't be as strong with no Monado, or Marth in the Xenoblade universe where he can use and channel Ether.
Otherwise, it's silly to compare because their heroic acts are dependent on the limitations their universes give them and how humans can be fundamentally different in different universes.
