I don't think any of them are particularly deep on a philosophical level.They come the closest I can think of to knee humping some basic philosophical concepts. I might be biased though I "wasted" my life once as a phil major.

I remember the day after Kotor 2 came out I was watching G4 and it was that shitty show with the blonde haired bitch who had a short haircut and her cohost who looked like a thirteen year old. Anyway I was waiting to see if they'd talk about Kotor 2 or not and sure enough they not only did but they were interviewing someone from Obsidian (I sadly cant remember who). So after they asked a bunch of dumb questions I remember they allowed for callers and some cringeworthy asshole called in and said he stayed up to beat the game twice in one sitting and started saying the game was truly philosophical and the closest thing to a Shakespearean experience he has seen in games. I've tried to find this clip forever because it was fucking hilarious, but also because they all looked dumbstruck during the call, like what the fuck was up with this dude.

Recently, The Talos Principle.
Previously, the tl;dr RPGs like Planescape Torment, Deus Ex or Mask of the Betrayer. Maybe KOTOR2.
I think the model in The Talos Principle beats just written text philosophizing, as you get to experience a robot evolving to be human by going through history and religion.
Pretty limited, as its just a shell for the game, but still good enough, and I really enjoyed the religious and philosophical questions.
