The stories are mutually independent, and I've only played rescue team and explorers.
In terms of the things I most like about the series (story and music), Rescue Team is a pleasant introduction of the series' overall style, and Explorers expands on it substantially. I have heard lukewarm sentiment about Gates, and Super seems to been better received than Gates but not as well as Explorers.
Explorers' music is still some of my absolute favorite video game music.
