No, Zack was locked up in the same state Cloud was for 4 years. He came out just fine.
Even then, Cloud wasn't in a vegetative state the entire time either. If you go into the mansion basement and inspect the tubes, you can see scratchings saying "Lets get out of here!" and "Feeding time, that's our chance!" on each tube respectively, meaning Cloud was just as cognitive as Zack was for the majority of their experimentation, or at least enough to communicate with him.
His mako poisoning must have happened either immediately before Zack busted him out, or after he left the tube, having been exposed to it for such a long period of time.
