I have no doubt that Breen being offed and the advisors finding White Forest leading to the advisors brainsucking Eli were his doing. Both were expendable tools who had outlived their usefulness long ago.

The only given difference used when describing the elites is that they have better, thicker body armor. Given that both Stalkers and regular Overwatch both have basic human structures including a skull and torso/appendages to attach mechanics to, there's no reason to assume the Elites required further body modification to apply better armor.
