I don't think this is justifiable and further I don't think the institute or anyone else knows enough about the nature of sentience or consciousness to make those kind of decisions. Aside from the moral and ethical points there's obviously the safety ones to, not only if they're used in the institutes hands but if the institute made many more and they rebelled and fought against all humans or something similar that would be a big problem.
I don't think the game ever did a good job explaining why the institute did what they did in regards to synths or replacing and kidnapping people, anything like that, at any point throughout the game.

Seemed like the game touched up on it a bit, the scientists in the synth program and father really seemed to think they were just robots, and the early signs of a developing conscious were just defects.
