If I had to rank the likelihood of each girl being canon, excluding Marie, I'd sya that from ost likely to least likely it would go Yukiko=Rise>Chie>Naoto
Yukiko is there from the start, she's feminine, traditional and doesn't have any outstanding features. She's the safe choice.
Rise is also feminine, but she comes in later. She still has equal likelihood to Yukiko because she loves Yu no matter what.
There's probably the least romantic implication between Chie and Yu, but she's the first girl in your party that you can have an S. Link with and her design is the basis for the whole games design.
Naoto comes up at the very end, the player needs to have maxed out intelligence just to start her S. Link, making it feel more like a bonus than the others and Kanji already has an interest in her, even if she doesn't return the affection, this sets her up for a relationship with another character moreso than any other girl.

While I agree that Rise is the safe choice I don't agree with you that Rise would be more canon than Chie or Naoto, infact, I would argue that she's even less so. Why? Because she's "obessing" over Yu and loves him no matter what. Characters like that in anime(or most other entertainment) usually never gets the guy, their obsession with the main character is, just like in Persona, played for laughs. Chie is an unlikely candidate for a "canon" girlfriend because she's pretty much the stereotype nice tomboy girl that will always be in the friendzone. Naoto does come in late and in the original her romance did feel like just a bonus, this does not apply for Golden however, since she gets more scenes, several new romance scenes aswell. After Golden I now consider her the most likely "canon" romance.
She's a detective, interested in finding the truth, just like the main character, him being the main brains of the IT makes the attraction between them pretty natural.
While I got more of a friend-vibe from Chie's S-link the Naoto S-link felt more romantic. Them solving a case together while obvious attraction happens between them, Naoto being impressed by his detective skills and all that.
Obviously after DAN with her moving to the same town as Yu I could understand if you would consider her canon.
in the end none of this matter since they will never establish a canon romance, all of the girls show attraction towards Yu in the spin-offs. Since it's a game about player choice I usually like to say that all the girls could be considered canon, depending on your choices.
