Snake was put in as part of deal for The Twin Snakes, which is the definitive and canon version of Metal Gear Solid, and is still exclusive after all these years.
Cloud is part of greater deal to have SE keep Dragon Quest on Nintendo systems (And have them localize VII and VIII) while at the same time bring FFVII to the NX if SE deems it profitable.
Just because the game the character is in doesn't appear on the system, doesn't mean its not part of some greater deal with the company.
