To play Devil's Advocate, Final Fantasy is a very relevant part of Nintendo's early history. While Cloud has only appeared in like... two Nintendo games, he's THE character for the franchise. So they probably just figured they'd represent part of their history and combine that with cash grabbing over FF7 remake hype.
Plus, who knows? We might see FF7's remake on NX eventually.

Although they made it pretty clear at the beginning of the poll that "ANY video game character" would be considered. I'm willing to bet that, worldwide, Cloud had an obscene number of votes.
Though, the real kicker is that Cloud has only ever been on a Nintendo system in an extremely vicarious capacity, mostly by making cameos in other Squenix games. On top of that, his game was the first FF that wasn't on a Nintendo system, even though it was supposed to be, originally. Kind of a kick in the teeth. At least Sonic, Pac-Man and Mega Man all had major releases on Nintendo consoles that they starred in. It's pretty obvious that relevance is no longer a deciding factor.

Cloud is a popular character, but Super Smash bros is supposed to promote the Nintendo brand. Third Party characters need to have been part of the brand in some shape or form. Hell Snake itself wasnt the best choice but even him had an history on Nintendo consoles so having him on Brawl at least had some justification.
Having Cloud is bad business. That will promote his likeness and his game is identified with a competitor's console.
Unless Final Fantasy VII remake is planned on the NX, then it makes total sense.

Well lucky for you, everyone's bragging how "powerful" (meaning expensive, power isn't relevant for consoles) the NX is going to be and all this shit, so it's going to be another shitty console with no games like the Xbox One and PS4. Here's something you didn't know, actually. When Square went to Sony, they were also asked to sign an exclusivity deal. This prevented Square from developing OR publishing games on competing consoles. The FF remakes on the GBA were developed by TOSE, and published by Nintendo themselves. Crystal Chronicles was developed by a shell studio to bypass this contract, and once again published by Nintendo.
So yes, money did play a role in it, but they clearly didn't jump to Sony because of that. They despised Nintendo greatly.
