They explain it in OG Gaiden... their escape pods drifted near one another, and they fused their bodies for a while (until Alfimi got enough energy to create another body for herself).
There's a drama CD that explains how Axel/Alfimi and Kouta ended up in Endless Frontier. IIRC, they were fighting a giant monster, Soulgain got wrecked and they had to fight it on foot. Then teleport.
