My own personal headcanon is that you are actually using Chara's body and soul, just possessed by the player as a host, and that the years of being mummified and stuffed underground left the body looking very little like how it used to, thus confusing any monster that saw it. Keep in mind that human souls persist long after death. Given that Asriel died on top of Chara's body, it's not impossible that Chara's soul went back inside, and slept in it and just nobody noticed.
What you're actually doing, is sort of guiding Chara to one of two paths. "Frisk" is what happens when you guide the body and soul back to the humanity that Chara rejected when they were alive before. However, genocide is reawakening Chara, without ANY of the humanity that he may have had before he died. That said, you're still in control of the soul, so Chara can't really come back.

When you go to Toby's old website for his romhack (where Megalovania first came from), he explicitly stated that he wanted to deal with ideas of player consequence. The true ending involves you chasing a sorry old man into his own psyche to have him confront his fears before killing him, and in the final fight he chastizes the player for thinking that they're the hero just because they're playing the game. Given that context, it definitely seems like Megalovania is actually the theme of the player in both aspects, it's the theme of the player driven to commit terrible acts simply because they want to play the game. That's why you do a genocide route in Undertale, because you can.
I like to think Armstrong in MGR is a similar case. His theme is Collective Consciousness, and that plays when you fight him as Jetstream Sam and with the Excelsius. It Has To Be This Way is really Raiden's song as he confronts this situation realizing Armstrong is right about them being the same (in that they both have strong wills and a goal in mind).
