I think the best thing about Bastion is how it ends at just the right time in just the right way. You don't feel like it dragged on, nor do you feel like you wanted more: the conclusion is satisfying. Actually, in Arcanum if you side with the villain, you can break him out of the pocket dimension he's stuck in and lay waste to the world together. No one remains alive, none of your friends or allies, only you two. Then he turns on you but you manage to kill him, barely.
The epilogue tells the story that you are sitting on top of a now dead and empty world, surrounded by the skeletons of everyone and everything you slaughtered, and how you are the last remaining living thing, and you are quietly awaiting for your own death so you may join the others in the great silence.
i'd say this is pretty dark. it looks like the "bad" ending, but if you pay close attention it is actually the good one.

A lot of stuff in harvester is seriously messed up. Edna, mother and children in the Lodge, some of the dialogue in town. The ending was pretty tame, compared to that.
