Japanese actually has separate words for many situations, and in this case they're often used when a gender is either unknown, or especially in writing when you want to keep a gender mysterious. This kind of language difference is common. A good example to read about for language-specific writing tools is Kafka's Metamorphosis, where he frequently writes in German in a way where the ass-end of the sentence can completely change the rest of the sentence that's not really replicable in English.
English has an ambiguous pronoun in "it", but it's never really been considered appropriate to use it for people other than infants or when referring to yourself (it's me). So it would come across as an insult in English to use for an adult, despite the fact it's technically correct.
I wouldn't really worry about all this xe/xir stuff though. There have been several attempts to introduce new pronouns to English for many many years for various reasons, and none have gained any traction. Pronouns are one of the most basic and most important aspects of language, and people in general simply will not adopt new ones for extremely rare cases.

The only thing the extra buttons do is let you map one of the existing buttons to X or Y.
Other than that, it doesn't use the full DS screen size for the games, you see art for the bosses on the bottom screen (unlocked afterwards in a gallery), you can unlock the cards for MMZ3, and to unlock everything you'll have to play through the stupidly easy easy mode at least once.

The character is neither a he or a she. Calling the character an 'it' would of dehumanized the character. Not sure about the story, but it would of been in the translator's best interest to try and keep the character as 'human' as possible
And Xe is not some tumblr word that was invented last week. It was being used as early as the 70's
