It's more likely that Quinton Flynn is misinformed, and is citing fans who told him about the situation on Twitter or the like. He just parrotted that Sutherland is voicing Big Boss, which is true, and that he isn't voicing Solid Snake.

They wouldn't just up and tell Quinton Flynn something about a game he's not a part of, hell they never even told David Hayter anything about the games he was part of until he was working on them. Flynn just had the fact that Sutherland replaced him as Big Boss elaborated to him, rather than "Snake".
