It would make more sense if they did take out his eye though. Seeing as how he had all of Big Boss's memories, wouldn't he be confused about his eye still being there instead of blasted out?

He didn't though. He was brainwashed into thinking he was big boss. The only memories he had of BB was of when he and BB were together but he superimposed himself onto BB. Notice how he doesn't really react to the Boss saying snake when you go get Huey.
Also notice how the only memories Paz talks about are group memories, as in moments Paz hung out with other members of MSF. The Medic was among those people. He wasn't there for BB's fight with Paz though.
