Any popularity it has is specifically because the characters come from two traditionally feuding parties, it's the "Romeo and Juliet" appeal.
In fact, personality-wise I really feel like Weiss and Blake don't click at all. I feel like they'd just get extremely bored with each other quickly; their huntress partners seem to be much better matches for them. Almost as if by design.

Weiss has taken the mantle of a martyr, she's the bad guy because nobody else wants to and, like everyone else in the series, she's just picking the least of the three dozen evils available to her.

The whole point of the trilogy is that people do bad things because of the environment, that everyone is the good guy of their own story. The first arc was, yes.
Which is pretty unimportant compared to the setting as a whole (read: A world barely holding together where humans are constantly being hunted by monsters).
Why would they continue to study? RNJR are off to investigate Cinder and Co. Blake wasn't in school up until the start of v1 and now she is on the run from the White Fang and Adam, and trying to avoid getting anyone else involved, so clearly she is not going to go hang out at one of the other three schools to study.
Weiss will be the only one continuing to go to school, because her father will force her to enroll in Atlas as she was supposed to originally. RNJR might stop by Haven to investigate leads there, but I really see no reason why they'd study there either when they are trying to hunt down criminals who didn't actually go to the school in the first place.
RWBY isn't a show about kids in school, it's about kids that start the series in school.

I'm trying to write a fan fiction where instead of a Hunter/Huntress school, there is a military Academy for counter insurgency training, faunus insurgency to be specific.
Main plot is that there is an operation consisting of females, against a hidden White Fang base, they destroy the base and one black-haired faunus survives, gets captured, and raped.
I'm trying to decide if the team should line up to take turns for raping Blake or if they go at it all at once.

The most difficult part of your post is Nora, I can't see her rape style. For Yang, I'm thinking a missionary type tribbing/scissoring with one hand around Blake's throat or cat ears, and the other hand pinning Blake's hands above her head.
With Pyrrha, she has a more controlled rape style, using her powers of polarity and some pieces of metal to restrain Blake and have her way with her, for position, I feel some kind of doggy style reacharound would be appropriate.
For Winter, she is very controlled, so she is probably standing and forcing Blake to perform oral on her from a kneeling position.
For Nora, I honestly can't see what her rape style would be, and I think it would overlap too much with Yang, both being a strong, energetic type of rapist.
