Explain away why she didn't just tell moscow by having some flashback to an earlier point in their romance or before they broke up. It's be a pretty simple dynamic. Like you said, Ruby's a good person who helps others and has an idealistic view of the world. Even if Neo was too tainted for it, Ruby might still believe she could be saved. Conversely, Neo clearly likes to play with her food and toy with foes; she could easily see Ruby's attempts to help as amusing and a good chance for a spot of fun; maybe she'd even try to turn it around and corrupt Ruby, who is of course too pure and good for that to work. You you get an unstoppable force meets the immovable objects situation, and the tension therein is where the passion is born.
Besides, you don't really choose who you fall for.

I thought it was rather appropriate to show how the show is moving forward. Keeping the same villians around for too long makes them stale.He was a cool character who got his final hurrah, and it was really just his time to go, especially with all the hinting that Cinder isn't the 'big' Big Bad. Not much use for a character that is an underling to an underling. Plus it could be used as a plot point for Neo in the future.
