He probably separated them because Ymir is a spoiler herself and he expanded the story. Probably didn't want titan stuff to be revealed that early and Ymir definitely knows things. Otherwise there's no other reason to why Isayama keeps Ymir away from Hanji and Erwin who know about the Ilse incident.
Ymir is probably the only titan shifter who knows the whole deal about titans vs humans and I don't see BRAMT spilling some info.

I think their separation was for Historia's development and also because the story got extended. He needed an excuse to not give us any answers yet. I also think that they'll reunite after Ymir's story is done and that there is possible connection between their backstories. Historia's family mysteries feel kind of unfinished.

Yes, but we didn't know that. Like I said, he could have just been missing for all we know. In Ymir's case it's different. We definitely know from Reiner that she's going to die at BRA's village and since that's the case, she should be marked as dead since ch.51.
