Recently got the SK Official Design Works book from Udon and there's quite a few interesting data in there.
First there is some info about short little stories made by Takaki to promote the first game release. Far as I know those have vanished from the internet but some were translated

I think the problem is that Mirai and Yagyuu have to share their screentime. Yagyuu is a bit of an aloof character that's also fixated on Hibari while Mirai hates to be ignored. The way it was probably mean to play out is that Mirai stays persistent in getting Yagyuu's attention and they eventually become close friends. It's hard to show a character being persistent and things changing over time when that time needs to be shared with others. Also EV has given more time to Yagyuu and Shiki in the DLCs while Mirai shared another scene with Murasaki in the game. So maybe SquidxBat and fat'n'flat are going to be the pairings that get more spotlight in the Versus series from now on.

Well I did say maybe, and SK2 does give more time for Yagyuu and Mirai to be together. The way EV's story is structured kind of takes away from some of the pairings, but gives to others. Another example is that Yomi and Ikaruga get almost no time together, but Yomi comes up big in Murakumo's story.

I have the japanese version and is VERY enjoyable. The game runs smooth as butter and is one of the prettiest looking games available on the 3DS. Is a beat em up but it takes some pages of the action genre as huge bosses or characters with different stance to fight (just to name some of its features).
The game introduces a couple mechanic, where you can select two characters to play, it can be changed on the fly through the missions and certain pairings have special intros/outros/moves that are a treat for yurilovers.

As odd as it may be I actually like Yozakura with Minori. The way that both of their personalities and issues play off of each other makes it for me.
Yumi's problem to me is anyone that she's paired with probably has better options. I think I'd have it as Yumi with Asuka > Shiki > Yozakura > Murakumo. I also don't like how she's kind of kept distant from the other characters in the series and wish she felt a little more involved with the rest of the cast.

Spoilers about SK2Haruka is mind controlled by Dougen and forced to offer her fellow shinobi as offering to awakening Orochi at the start of the game. This causes Haruka to be looking for vengeance through the whole game and it comes to a point where she doesn't care anymore for what could happen to her. Hibari realizes this and uses her own powers to force Haruka to abandon her vendetta against Dougen. Hibari's control isn't the best and she only causes Haruka to speak funny tho. Haruka wins but she accepts to let her grudge go

they've been making leaps and bounds at patching things up though, with Imu learning to better understand her sister and Murasaki growing more outgoing and confident.
You see more of their relationship healing in Bon Appetite and Estival Versus than in Shinovi Versus

Sk2 handles her better than Versus while at the start she again stands up between Katsu and Hibari she gets a really sweet moment with Mirai and then Hibari tells her to knock it off and goes away with Haruka. Yagyu then partners with Mirai for the rest of the game.

Just a very rough outline of it:

Anyways I just finished SK2 and it does add a ton of subtext at the relationships of the original twelve:
-Asuka and Homura don't have a lot of moments but they do argue like a married couple and their interactions when paired makes blatantly obvious Homu's tsundere tendencies for Asuka.
-Ikaruga and Yomi are on the "would you guys make out already?" category.
- Hikage and Katsu are the most subdued oddly enough. Any subtext comes from shinobi room dialogue rather than story interactions.
- Yagyu and Mirai got a wonderfully developed relationship that isn't hard to read like something more than simply friendship (at leats on Mirai's side)
- Haruka and Hibari get a more satisfying and heartwarming relationship than they had on Versus, creating a very interesting dynamic.
- Dai and Rin is pretty much Asuka and Homura on steroids. Shame Rin's smitten with Kiriya, she would be perfect for Dai
- Kagura and Naraku dynamic is such that if one of them were male, they would be eloping to their love nest at the game's end.
