No, not in the real universe. When the tangent universe that the majority of the film took place is ended, and Donnie Darko restored the timeline in the primary universe, time returned back to the time in space where the anomaly first began, which would've been when the jet engine fell through the Darkos' ceiling.
So in the real universe, Donnie never burns down Cunningham's house, so his kiddie porn dungeon would never be discovered. However, as a manipulated living from the tangent universe, his real universe self feels remorse after what his tangent self experienced.
