Assuming you've made it to the end,when the giant shows Cooper the coffee turning to black oil it's supposed to signify mind control through food and beverage consumption. Whether directly or not, the people of Twin Peaks are being controlled by outside forces through things that seem comfortable and controlled (food, etc).
