In the original matrix there's only machine city, the matrix, and the world as experienced by the crew Nebuchadnezzar. Morpheus is the unchallenged spiritual leader of NEO's and the movies entire world, everything revolves around that small group of characters.
Suddenly with the 2nd movie the entire world has expended with Zion and the other commanders, as well as so much unnecessary additions to the world of the movie, Morpheus has suddenly gone from being the wisest of them all, an almost mythical figure, to a bitch who takes orders from half a dozen people.
That's my biggest issue, in the first movie Morpheus finds and molds NEO, his dominance is unassailable. There's a very definitive power dynamic between the selected few characters. Then come the 2nd movie Morpheus is suddenly irrelevant in the grand scheme of things due to the increase in the scale of the movie.

The first movie was a hodgepodge of the wachowskis favorite ideas with some streamlined scripting and a lot of rewrites to keep thing coherent despite the crazy ideas.
The 2nd movie that was cut in half to create reloaded and revolutions was the wachowskis own ideas and like the Star Wars prequels didn't have enough 2nd opinions from other creative members of the team so it became a bloated mess.
