She knew the waif would come and kill Crane, fulfilling Arya's assignment, then Arya killed her competition, as she knew that Jacken was really raising two apprentices to fight each other.

You have to look at it from a more mystical perspective. The faceless men proper are near-supernatural beings. They honestly don't give a single fuck about what happens to the waif or Arya, to them anything that happens is progress towards finding out if their trainee is worthy of joining their ranks. Neither Waif nor Arya are worthy in the end, when Jaqen says "A girl is no-one" he's mocking/testing her into admitting she's failed. When you and your brethren are the stuff of nightmares and whispers in the known world, you really just don't give a fuck about anyone until they've undoubtedly proven themselves.
